After I installed Amnesia - The Dark Descent the problem was back for Gish and Penumbra, but curiously not for Aquaria. Amnesia crashed after loading either in fullscreen or windowed mode, but I think this is probably due to its graphics being too much for my Intel 965. After I uninstalled Amnesia, things got back to normal.
