to reproduce,
right-click on a gnome-terminal window,
choose Edit current profile,
in the General tab (selected by default), click the checkbox next to
Use the same size font as other applications
gnome-terminal vanishes.
If you restart it, you see that the font has changed and the box is now unchecked.
(I have Lucida Sans Typewriter 10 selected)
