I'm not sure you're using maildir format here, as you're lacking the trailing
slash when defininig your mail boxes:
MAILDIR=$HOME/Maildir/
DEFAULT=$MAILDIR
:0:
* ^X-Spam-Status: Yes
.Spam/
I'd say you're using mailbox format in maildir-named directories.
