Bittorrent works that way, that it creates the file in full size from start and fills in the blanks. If you are running md5sum on the non-finished files, you will get bogus values.
The size of the file does not change while downloading, only time stamp. You have to follow the stats given by torrent client to find out when it is finished. The size will be always correct, even though only 1% was downloaded.
