Yes, in theory it should.
If it doesn't work out right, you might be better off booting from cd.

If you don't format your harddrive, and your custom kernel is not
named vmlinuz, i don't think it will be overwritten.
But the bootloader (lilo or grub) will be overwritten, and you will
need to put the option for your custom kernel in it by hand I expect.
