I think that all perm.? files should contain the same set of paths (but with different permissions, of course). What's the problem with the current state? Let's imagine that a newbie sets msec to level 4 but then finds out that he lost KDE/Gnome menus (because update-menus needs to run rpm and msec 4 sets /bin/rpm to rpm.rpm 750). So he goes back to level 3 but that won't help because perm.3 doesn't touch /usr/bin permissions.
