Yes, the urpm* command line tools and the GUI version share the same configuration file and package data. You can add, remove and update media sources either way.
I frequently switch back and forth between urpmi and rpmdrake depending on what I am installing. urpmi is great for installing a single package or a complete set of updates. I find rpmdrake easier when picking and choosing among updates when I only want to install a subset.
