Actually, the most common U.S. usage back when station attendants actually filled the tank for you was "fill her up"., so we're with you as far as connecting "up" with "filling". The difference is that we think of the "up" as associated with the act of filling (that's the direction in which the liquid level moves) rather than the condition of being full.
