The fact that there are dependencies, or that rpm doesn't handle them
for you (in which case you are using the wrong tool).

If you don't want dependencies, do like windows does, and have each app
supply the DLLs it was compiled for (official MS recommendation for
Windows XP), or compile statically. In both these situations, in the
case of an update, every app which uses the library will have to be updated.

You could develop with wxWindows/wxGTK, and even cross-compile for
windows under linux.

Yes, more compatability between GTK/Qt and Gnome/KDE would be cool. The
fact that there are two different VFS implementations is one example ....
