running up2date (which you write you did) overwrites the NVidia driver which is needed for coot. I think one can configure up2date not to do so.

You have to re-install the NVidia driver by whatever method you normally use. If you use the "manual way" then you might want to consider downloading the latest driver for your card (Version 177.80) as the first step.

When I look at the /usr/lib directory I see that a number of the files, including /usr/lib/libGL.so.1, appear to have been updated (they have a new time stamp) either by the installation of the Nvidia driver or by up2date, which I ran in an attempt to fix the problem when I first noticed it. Does anyone have any ideas how I might unscramble this egg, short of re-installing my operating system.
