Willem, without even looking at those pictures, I'd guess that you need to unsetenv LANG or setenv LANG Cor similar (the exact command depends on the shell you use), before running coot. The problem has to do with the different meanings of a comma (",") and a point (".") in numbers (in your PDB file, in this case ...), in different languages.
