Willem,

without even looking at those pictures, I'd guess that you need to
unsetenv LANG
or
setenv LANG C
or similar (the exact command depends on the shell you use), before running coot. The problem has to do with the different meanings of a comma (",") and a point (".") in numbers (in your PDB file, in this case ...), in different languages.
