I assume you have a gtk2 Coot version. Here the y-size of the window size is dictated by the toolbar on the right. You cannot make the window smaller than the space needed for this (*). To make the toolbar smaller (or to not effect the window size) you can do the following:
- undisplay icons via Edit->Preferences->General->Refinement Toolbar , then untick icons - detouch the toolbar from the main window (the toolbar will then probably still be too long for your screen, but you can fit the main Coot window in y. Hope this helps, B (*) the icons and text should actually resize to smaller values if you have a smaller display to accommodate everything.
