That should definitely not be! B-DNA should have the new dictionary residue and atom names.

:) I think if you have 2 nucleotides then you can build on the 3' end - At the moment, it just has to guess what you mean - and in your case guesses wrongly. So add a dummy residue on the 5' end and then add to the 3' end then delete the dummy residue. That should work.
