1. Calculate->Merge Molecules 2. Calculate->Renumber Residues: This is only necessary if the two chains have overlapping residue numbers 3. Calculate->Change Chain IDs. Note that in the current release (0.6.2) the option 'Whole Chain' does not work, you have to explicitly provide the Residue Range.
