1. Load molecule "A" into Coot.
2. Load molecule "B" into Coot.
3. From the "Calculate" menu, select "Change chain IDs", choose the file for
molecule "B", and set the chain ID to be the same as for molecule "A".
4. For both molecules: from the "Calculate" menu, select "Renumber
residues", choose the appropriate molecule, and set the offset as needed for
the sequence register to be correct in the chimeric protein.
5. From the "Calculate" menu, select "Merge molecules", and append molecule
"B" to molecule "A".
6. Fill in gap between domains as necessary (optional).
7. Save molecule "A" to a new PDB file - it should contain both domains with
their proper numbering.

There is probably another way to do it, but this seemed like the most
obvious method.
