1. command line building works.
2. building coot from scratch seems a bit more work. I downloaded the
wrapper script and executed it with bash. It says several packages are
missing:
m4 libxext-dev libxmu-dev libxt-dev libglu1-mesa-dev mesa-common-dev
libgtk2.0-dev libgnomecanvas2-dev
How do I get/install these packages?

I recently upgraded to Ubuntu 11.10 from Ubuntu 11.04.
You can also try to build coot from scratch for the Oneiric:
http://www.biop.ox.ac.uk/coot/build-install-coot-from-scratch.html
and see if the issue is gone.
