I don't know, I don't use that molprobity tool. They should be similar scores. Molprobity cut-offs are probably different.

If there was an obvious way of correcting rotamer and geometry outliers, someone would have programmed it by now (well, to some extent, this has been done).
I'm afraid that it's down to skill and experience for the rest. Paul.
