Yes, but not so that you'd notice. I'd like to do more in this area - but as you probably know, multi-threaded programming is hard to get right.

Not that doesn't get automatically added by the compiler.
- is intel or AMD preferred?
I have an i7 laptop and I like it.
regarding memory: - more is better?
It barely notices these days. More than 2Gb and you should be fine. For me, Firefox takes way more memory than Coot.
- does ECC make any sense or is it a waste of money
Don't know. I use ECC in my AMD desktop and that has mediocre performance.
regarding the GPU: - is CUDA / Stream / Open CL supported?
No. GLSL is on it's way though.
- is a high end card needed or will any mainstream card do?
Any card these days will do using default representation. You can tax the machine by upping the density box size, increasing symmetry to 200A, ball-and-stickifying and using multi-chicken.
regarding disk drives: - does coot benefit from faster harddrives / RAID 0?
Definitely. The faster disk the better. Most noticeable at start-up. This laptop with SSD can start-up and shut-down in less than a second. My (5-year old) iMac is slower than that by quite a bit.
RAID is not useful for Coot, IMHO.
regarding 3D displays: - is shutter-stereo supported (with need for quadro gpu for synchronisation)?
Yes.
