Assume we have a missing loop that we would like to get built. The conformation of the newly built loop candidates will depend on the residues we have already modeled on both sides of the gap. My understanding is that residues picked for basis (i.e. residues already modeled) will be included in the search and used as starting points for the new loop (and not just treated as "correct"). J.
