Dear Sabine, when I use the "Calculate -> Other Modelling Tools -> Find Waters" function, I do not get a pop-up window but a new coordinate object which I can write to a PDB-file.
When you use the "Validate -> Unmodelled Blobs " Function, coot writes the coordinates into the terminal it was started from when you click on it. Do you explicitly need to access the coordinates via the pop-up window, or is one of the above sources of information suitable for you?
