Coot's menu problem is only when using Unity on Ubuntu 14.04 LTS.

Try install a different desktop manager, like XFCE (Xubuntu-desktop), login using that instead of Unity.

Dear Oliver,

which installation of Coot do you use? The official download site
provides Coot built for Ubuntu 12.04 which might be a little far off
from 14.04. You might be happier with the built for Debian jessie
given that Ubuntu is based on Debian. And if that still does not work,
all you need to do is delete the coot-tree again, so you won't loose
much trying.
