3. Why does coot run .coot_preferences.py and then run .coot_preferences.scm ? Seems redundant. Should I have only one of them in the .coot-preferences folder?
Yes, this is redundant but there for compatibility reasons. Although nowadays there is hardly a Coot without a Python so the scheme could go. Nevertheless, they certainly dont have to run both...
