Dear Dmitry,

I think I had a similar problem with weird voxel values and could not see
anything in Coot until I normalised the map. If you open the map in coot
inside Scipion (using the ccp4 protocol Coot refine) you have the option to
normalise the map (clicked by default). In addition you will have a
normalised map file as output in protocol/extra/ folder that you can take
to use in Coot outside Scipion.
