For me, it was the other way around.
using the python script, mutate nucleotide or mutate residue functions, it would work for U but not T loading a PDB (DNA protein complexes), T denoted as DT in the pdb file, mutating A to T using the script; again, it would for U but not T

Re the coot, the latest macOS stand-alone version of COOT I found is 0.8.9.3 pre-EL. Any other place I should look to download a more updated version?
This is a sad state of affairs. Making stand-alone binaries for Mac is a painstaking (and invisible) undertaking. There is no good solution at the moment.
A pretty recent Coot is bundled with CCP4 and a more recent one still can be found in CCPEM nightly binaries.
