.coot-preferences is a directory and its contents should not be edited by the user.
You'd think so, wouldn't you? I made a mistake about this directory years ago and have regretted it since.
Future Coots will have: $HOME/.coot/ preferences/ # these are scripts written by Coot startup-scripts/ # these are scripts that you write
Both .coot and coot.py should reside in the user's home directory.
