I answer myself if anyone gets into such trouble. 1. I’ve removed xquartz (I’ve used CleanMyMac for that). 2. Reboot 3. I’ve used the script from the xquartz Github (https://github.com/XQuartz/XQuartz/blob/XQuartz-2.8.1/pkg/scripts/preinstall <https://github.com/XQuartz/XQuartz/blob/XQuartz-2.8.1/pkg/scripts/preinstall>) to remove any old traces. 4. Reinstalled xquartz 5. Launch coot in terminal but is was still bugged... 6. Quit terminal 7. Then Xquartz showed a message error about an existing ~/.xinitrc file 8. I moved this file aside, then Xquartz finally launched. 9. Back in terminal, coot launched without any trouble
