Thank you Daniel and William, Indeed, this was on an external monitor at a resolution of 3840x2160.
Using macOS's System Settings to lower this to 3008x1692 (the next resolution down) made coot behave correctly with the origin of rotation in the center of the window. I can live with that I suppose, though it seems a shame! I will give BetterDisplay a try also.
