If the message is in a shared folder then there is only ever one copy. Most MUAs do not keep local copies of messages (especially with webmail) but they do keep a log of messages read, usually by file name. File names for maildir can be as much as 80 characters long. Having said that I've known MUAs get very confused about which messages have been read if more than one mail client is looking at them.
