For a webmail overall speed I would put an imap proxy between ( http://www.imapproxy.org/ for example ). Still not sure if that helps with those 50k files besides tuning/changing the FS (for example reiserfs).

The problem that we are seeing is that this server only has a few mailboxes on it but they may have as much as 50k files in them. The end user is using the squirrelmail front end to access the boxes via IMAP. When someone opens a box it can take 2-3 min for it to display or even time-out with an IMAP error back to SM.
