The fact that the user has to do that, to fix it, strongly points the finger to the user's client software.
A server has no knowledge of whether the connecting client's software has deleted and restored its configuration. The server is just a dumb slave, obeying the client's commands, and responding to the client's commands. After the client logs out, the server process goes away. When the client logs back on, the server starts running again. The server has no knowledge whether the new connection is from the same client, or a different client; or if it's the same client whether the client still uses the same configuraiton, or if the client's configuration was removed, then added back in.
Sounds to me like the client's software keels over, keeping track of all the messages in the mailbox on the srver.
