Hi

I am typing this from Mail.app and I have 7 different EMAIL accounts set 
up and each one has several sub-directorys (INBOX.<stuff>) and it just 
works for me.  I didn't have to do anything.  Which version of OS X and 
Mail.app are you using?  There was a problem with this back  last summer 
but this was fixed as of 10.1 I think.
