Ok, this appears to be related to Gentoo Linux. In the ebuild there is a sed process which replaces occurences of 'Maildir' with '.maildir' in the source tree.
However what I still fail to understand is why all of my attempts at overriding the default maildir location in the courier conf files are fruitless. It seems that courier steadfastly refuses to look anywhere but ~/.maildir. Why?
Perhaps because Gentoo screws around somewhere else, that results in this happening. You should go over all the changes that Gentoo does to the default configuration.
