Hmm, I tried with Apple's Mail.app, Mozilla's client and Mozilla Thunderbird -- nothing worked. I have to imagine at least one of those clients checks subfolders...

Mail.app doesn't check subfolders unless you explicitly click on the folder or 'synchronise' the mailbox. Mozilla and Thunderbird (which are almost the same program) need to be told which folders to check.
