You could put the maildir-files into an archive before copying it over
to the windows machine. With this you are also able to save filesystem
attributes which Windows doesn't know of (permissions, uid,guid).

Have a look at dar (http://dar.linux.free.fr/). It has nice features
like slicing (split the archive automatically so that its fits on CDs)
and remote, compressed network backup.
