Which clamcour version do you use? 0.3.8 currently in ports has some issues similar to described. You could try to run netstat -af unix to see whether there are multiple clamcour pipes. This is caused by some race condition in clamav/clamcour engine. I recommend trying clamav module in pythonfilter (if you are interested, I can send you 0.16, should be submitted a bit later, but runs fine here).
