The afaik 'new' format works for the client (same server different Maildir):
1 UID2-1262688065

Common e-mail clients like thunderbird handle both formats well.

Is there a way to influence which format will be sent to the client ?

No. All new messages use the new format.

The courierpop3dsizelist of the two Maildirs look similar, but maybe there is an important detail I missed.

The only time when the old format is still used is by messages that existed prior to the UIDL format changing, or that existed before the very first login to a new POP3 mailbox account.
