Sounds like the problem that I've been having with mine.  After having mine
dismantled several times, I've discovered that the problem is the cable.

The cable is knurled as a screw, made to mate with a gear in the sunroof
motor which is at the back edge of the sunroof.  As the gear turns, it pulls
the two halves of the cable by it, thus closing/opening the sunroof.

If the knurling/cable is rusted or worn, the gear will slip on that section
of cable, causing a kind of staccato/stuttering sound as the cable tries to
find purchase on the cable.  This might result in the sunroof binding if
only one half of the cable is worn, making the roof close unevenly.  You can
sometimes overcome this by carefully closing/opening the sunroof manually as
it puts less torque on the cable.

I have replaced the motor (which wasn't needed) and one of the rails (again
not needed) on the advice of a lazy body shop guy who clearly doesn't like
fiddling with sunroofs and was talking off the top of his head.  That's why
I've pulled the thing apart myself.  The only solution is to buy the cable
mechanism itself.  I'm not sure it it's a do-it-yourself job but I'm sure
going to try.  I'm looking at an illustration of the sunroof mechanism that
the Honda parts guy printed out for me.  If you (or anyone else) is
interested, I can scan it and send it to you.  True to Honda's great
engineering it looks like a single assembly that "snicks" right into the
mechanism.
