I'm a bit confused by your discussions of impressions on clicks. 
Sometimes ads are sold by page impression, sometimes by clickthrough
to third-party's site.

I can see how the latter could potentially be causing some
undercounting if the css meant that for some users' browsers the ads
were positioned off screen, but I can't see how the former could
possibly be effected.

Looking at your sight your side-ad is off-screen for my default
browser size on both anyway, so I'm flummoxed as to how this could be
css related..
