Actually, I would just design the site as I normally do. Most CMS's I've worked with just require you to place their necessary code wherever you want the content to appear. (Separation of style from content - isn't that what CSS is about as well?)
I've yet to work with one that would mess up my site's layout simply because it's a CMS. As long as you know *where* to put the code that's needed, the rest is just gravy.
