Was planning to just svn delete PEP and MedKAT folders after it's been 
imported... and probably some of the other folders which may be redundant such 
as icTAKES?
Yes, 'clear trunk' meaning svn delete, create the new projects in trunk and 
move files as needed from the SHARPn-cTAKES branch...  Let me know if you could 
think of some better alternatives...

By 'clear trunk' do you mean delete everything (which will keep the history)? 
Or is there some SVN clear command I'm not familiar with.
