A big part of the decision rests on what kind of computers and bandwidth you have to throw around. I use VNC but only because it's easy to install clients on arbitrary computers. If you have a LAN setup where you want to run some apps from a beefy server on a 100 or 1000 Mbit network, then raw X11 is fine. If your network goes beyond the bounds of a lab, then FreeNX offers encryption and compression (it can be used as a proxy for the X11 protocol). If you want to deliver a self-contained desktop environment remotely, then VNC would work fine- delivering one app (rootless X) would be best done with X. Perhaps if you share your proposed setup, more people can offer suggestions. In any case, for the X configuration, Ubuntu offers the GDM login configuration under Administration.
