I don't know about your specific problem, but here is a pointer to some more diagnostic information, in case you don't know already:

From: http://cygwin.com/problems.html
cygcheck.exe -s -v -r

And also, Cygwin/X specific:
vi /tmp/XWin.log
(I'm not sure where that path is specified, but that is where it is on my installation... :-D)
