Hi Lanlan,
I had the same issue with auto generated mapping. I opened the mapping
file in an RDF editor (I used protege and tried the free version of
TobBraid) and removed the class and property mappings for the system
tables. The mappings should be easy to find because the naming scheme
for the mapping instances uses the table and column names.
You don't need to delete any tables, just adjust the generated mappings.

script fails to generate a mapping or that d2rq server fails to
run with the generated mapping?
I’ve seen the generate-mapping generate mappings for some tables
that I didn’t want it to generate them for. I that is the case you
need to manually remove them before running the d2rq server.
