Hmm. If "open source" is a parenthetical or appositive kind of
phrase, elaborating on the idea of "free", then yes. If "free" and
"open source" are adjectives modifying the noun "source code
management system", then no. If "free", "open source", and "source
code management" are adjectives modifying the noun "system", then yes.
I think the second one of those readings makes most sense, so I'd say
leave the extra comma out.
