Thats basically the structure I would like to have.

To fix this, right-click on the project's icon in the tree, and
select "Properties".  Then go into whatever the C equivalent is of
the "Java Build Path" section, and click on the "Source" tab.  This
is where your source folders are identified.

Eclipse isn't bad; it just takes a little getting used to.

Looks like this is an issues with Altera's implementation then. I went through all the "property" options (both the top project and the individual directory) before I posted the first time. And I just went through them again to make sure. I don't have any options that let me control that.

The basic project is autogenerated from the FPGA hardware design. I guess Altera never considered that you might want non-project source files in your tree and sets it to be project.
