Are you using Fuji RAF files? Aurélian Pierre says in his blog post about 
Filmic that what you describe can happen with RAF files because of an issue 
with demosaicing them. He advises manual adjustment.

This is what Aurélian says about this 'known issue':
"In noisy pictures, or in pictures that suffer from poor demosaicing
(RAW from X-trans sensors), the black level will often be detected at
-16 EV (minimum of the range). You need to correct that manually to
obtain realistic values."
