To elaborate a bit: until recently at least (*), modules were always applied 
in a fixed order, the history stack just shows you in what order you 
activated/modified a module.

If you want to change a parameter in a module, without removing the later 
added modules, just pick that module in the right sidebar, and don't use the 
history in the left sidebar. That will add a new entry on top of the history 
stack with the new parameters, the lower (earlier) entry will not be used.

Compacting it shouldn't change your image, btw, it just removes settings that 
are no longer relevant, because superseded by an entry higher up in the stack.

(*) the latest version apparently allows you to change the application order 
of any module, while it has always been possible the change the relative order 
of modules you duplicated.
