Are you sure you're using exactly the same style when you auto-apply and in
the latter manual application? If the module names are not exactly the same
(say LUT and LUT 1), darktable will create a duplicate of the module
instead of reusing the one that's already there.

Test this: open a picture without the style auto-applied, and apply it
manually. The modules in both pictures have exactly the same name? If yes,
I would say it looks like a bug. You can report it here:
