1. Do you have added -W -H switches for indexer for cache mode ? Those switches 
instruct to flush cached buffers and write URL data after indexing will done. 
You can execute "indexer -THW" after to do the same. If you do not use cached 
daemon, you have execute only with -W switch.

2. It's easier to distribute SQL-server and wweb-server on differenet PC. 
Please note, for cache mode, SQL-server is not used at search, if you do not 
use query tracking. And for cache mode it's required, that cached database is 
accesible on local file ssytem (it may linked via network file system from 
another PC).

3. Yes, if all, or almost all of your data will be in memory, not swaped on 
disk.

4. Never tried this, but I guess this is possible, since I known some 
dataparksearch installations are using "InnoDB" engine without any problem.

5. For this case, dedicated SQL-server is recomended, and using cache mode as 
well. Expiration period depends on your Internet bandwidth, your may specify 
different values of Period per Server or per hops (using PeriodByHops command).
