First, I haven't even been able to successfully get the tree.
 Every time I run this...
  git clone 
http://www.kernel.org/pub/scm/linux/kernel/git/tmlind/linux-omap-2.6.git
 it hangs after downloading about 320Mg (I have plenty of disk space).
 I assume this is the correct source right?

try clonning with:

git clone git://git.kernel.org/pub/scm/linux/kernel/git/tmlind/linux- omap-2.6.git

Is the same tree, just over the git protocol (git protocol is more often used, so if there is a bug on the html one I'm not sure people will be aware quickly).

Second, I searched through the last 6 months of archives for this forum
and found no subject lines containing OMAP3  Is the the correct forum?

I think you can also check on community.ti.com. There mailing list for omap seems to be for mostly kernel stuff, and this list is for davinci (and there is no list for open source omap yet). So I think the omap forums on TI community is the best place.

Third, I've avoided beagleboard sites because my HW IO is quite different.
Is this wrong?  Should I just start there and then adapt from there?

Beagleboard uses the git kernel + some heavy patches. I think for start you want the git kernel
